The file size that ls shows for the Molpro scratch files isn't the real 
file size, they are much larger. Use df or du (only one of them shows the 
right usage, if I remember correctly) to see the real disk space usage.

At some point, I also knew a technical explanation of why the file size 
reports differ, but that has been purged from memory. I wouldn't mind 
relearning it, if someone on the list knows more :-)
